要看一个结构在隐性的水溶液中是否稳定.
在真空中不稳定,
在水中稳定.

1. pdb2gmx  -f a.pdb    -ff charmm27 -water none -ignh
   
2. editconf -f conf.gro -d  2        -bt cubic -c -o conf_box.gro
   
3. grompp -f em.mdp -c conf_box.gro -o em.tpr
   
4. mdrun -deffnm em -v
   
5. grompp   -f md.mdp   -c em.gro -o md.tpr  
   
6. mdrun    -deffnm md -v

注意:
grompp -f em.mdp -c conf_box.gro -o tm.tpr

这一步最小化虽然不是必需,但最好还是作一下.有些大的结构中的部分H健并不合理.最好em一下.
需要的文件,都放在附件中.
